Vert Flipper Door Gear Replacement
I don't think it's required, but definitely recommended.
Once you replace the gear(s), if all the mechanisms are in the identical place they were when you started the repair, then you should be able to get everything moving without issues.
Consult lets you move the pieces individually, and re-learn the roof movement process.

Arm repositioning after gear replacement
I've got a quick question for you guys. I was able to get the arm out and get the new gear installed now I'm about to reinstall the arm on to the car and before I rivet it back on I have a question about the position of the arm.....
I disassembled it from the open position which had the flap out all the way . But I had to move the arm to access the rivet that was under it, but, and now the arm is not in the fully extended out position as it would be when the top is down...... Before when the gear was broken broken I could manipulate the arm back-and-forth and now with the metal gear I don't know if I can move it or not and how I'm going to get it back to the flap up open top position what's I riveted it back in the place with the arm down

Per @n559br - you can use #1 square drive bit to turn the gear and align the fixed flapper with the other one. See posts 9 and 10 in this thread.

Not Fun but it’s Done
Absolutely miserable experience replacing just the passenger side. Took literally 45 minutes to drill out the rivets because they kept spinning. Had to have one person hold the back side of the river and the other drill all 5 of them out. Then trying to put the arm back in place took another 45 minutes. You must loosen ALL the bolts besides the few that you remove or you ain’t getting that arm back in place. Overall it took 4 hours. Yes I only paid $99 for the gear but even looking back I would have gladly laid out $1200-$1500 for someone else to just replace the arm assembly. I am no longer as nimble as I used to be and I was challenged to bend in all kinds of positions to get this thing completed.
First of all great post !! I do have a question I'm about to follow your step to replace my left flapper. the question is where is the drive spring from the motor and turn the spring to align into the gearbox? who did you consult with to close flap? what is a dona relearn?
Gear installation
I am somewhat perplexed by the post of "rixer7" following the replacement of his gear...I have supplied over 85 sets of gears to as many customers and no one has ever had any real difficulties during the installation . Of course, I accompanied some of them in live chat to answer some of their questions, but...they carried out the replacement in a reasonable time. I have been selling metal gears for over 4 years now and, I myself have done more than 15 installation without any problems! I only wish that the replacement by a plastic gear lasts a while because, several of my customers first acquired these plastic gears with poor results... They finally opted for my steel gears more robust.
