Honestly, I did exhaust, wheels, tires and springs because to me those are must-dos. I always get them to tint the car when I buy it so that was already done.

Intakes, tunes, sway bars, etc to me are awful bang for the buck. I'd rather spend the money for some kind of FI. 1000+ dollars for a few hp/tq with bolt ons and tunes isn't worth it to me.

Exhaust...well, I like a better sounding exhaust on any car and I'd be willing to bet that the $600 I paid for mine gave better results than the same amount spent on intake tubes and cone filters (and maybe not, but given the silly factory exhaust design...). Not to mention the extra dirt your engine sucks up using K&N filters. If I'm going to do that it needs to be blown to make it worth while :P

As far as suspension stuff, I'm not a big road racer but this car handles plenty good for me after the H tech drop. I thought about sway bars but I'd never make use of them I'm sure.

I would suggest exhaust and 4.08 rear gears. They will make the car quicker in real world, every day driving and stay within your 3k budget.
