Why do those numbers disapoint you? Most boltons barely do half of that.

One you don't want to have the flow choked anywhere. So all of the sytems need to have the proper volume flow rates. (intake, plenum, cylinders, headers, exhaust). If any one piece isnt up to par the whole system will be limited. You also need to have more fuel so you don't run too lean.
How much air the cylinders take in is based on the pressure difference in the cylinder and the plenum (and timing/tuning; darn computers).
Having a large pocket of air with little pressure difference will give you nothing. Having a small area with lots of pressure could work as long as the pressure and flow is fast enough to replace what was taken.
By opening the inlet to more of a direct flow of air you can increase the pressure in the plenum. Unfortunatly the more "pure" the flow is the more crap will be in your air, and your system will get dirty and sluggish.
You can definitly optimize a NA system through tweaking the air system and fuel ingection. But if you want serious power from a small engine you're eventually going to have to go FI. (Just to overpower your componets and blow something).
