Beeping after engine off

Hi,
I recently replaced my car battery and my fob battery after seeing a post on here somewhere about the issue I am having. After replacing the fob battery(brand new) there continues to be a beeping sound and a small red key intermittently flashes on the dash. Can anyone help me figure out how to make it STOP?!?!

When I replaced my car battery I needed to reset the convertible roof and the door windows
2. Door close (door switch OFF)
3. Turn ignition switch ON.
4. Fully open retractable hard top system and rear power window.
This operation is not necessary if retract able hard top system and rear power window are fully open.
5. Operate power window switch to fully open the window. (This operation is unnecessary if the window is already fully open)
6. Continue pulling the power window switch UP (AUTO-UP operation). Even after glass stops at fully closed position, keep pulling the switch for 3 seconds or more.

Thank you so much that stopped the beeping and took the red light off the dash but now my driver's side and passenger side windows crack open when I initially unlock my car. I am thinking maybe I will try to retract the roof one more time and see if it re-sets? When you said in your instructions " door switch off", I am not sure what switch you are referring to?

Just make sure both doors are fully closed. Everything is in the owners manual which, if your car didn't come with one, can easily be found online. From said manual:

Sorry Holly, the switch is the one on your door buttons to unlock all the locks. But I think you have a answer now.
