those little holes. . .

Black car > front bumper > little rock chips > wax front bumper > little white filled rock chips.

The question is how do I get out the wax without further damage to clearcoat or finish?

wait til your clear bra gets damaged over time and you have no option to repaint.

A toothbrush would be much too abrasive. I would recommend washing with a sheepskin mitt to remove the wax in the crevices, following up with a boar's hair brush if it is not completely removed.

Then, use a wax that doesn't leave white residue, like Migliore .

I have some old wax and degreaser remover from when I painted my 911. Would that bee too strong? I was going to use a watercolor small tipped paint brush (very soft hairs) and work it in the hole.

Yikes, just a regular Quick detailer (QD) spray like this: http://meguiarsdirect.com/detail/MEG+QUIK+16 at a local autoparts store with a microfiber to wipe should get rid of it. If you only have a handful, try that stuff with a q-tip.
