Roof paint destroyed need help

Well my car is a 2010 vert and has been a nice 1 car garage car since 2012 sep on 0 km and now we are about 100k ! (idk if this matters)
I live in saudi arabia where it is dusty and dry. My earlier years were terrible car protection i am glad the car held up.
I have recently noticed the car's roof [which is a 3-piece between the windscreen and the trunk] has really roughed up paint on the edges which are sides and the back. Hopefully it is appreciable in the pictures. This affected the 1st and 2nd panels [from front to back].
the 2nd issue is that i noticed the last 2 times I have operated the roof, it shows a really rough black line that is starting to become a full square on the 3rd and last time i opened it when i noticed the issue. (which i assume is part of the operation assembly to fold it/hold it in the trunk). This "square" has really really rough paint under it after cleaning and whipping.

Lastly IDK if this is related but I found this randomly one day a couple of days after it rained heavily and i got the car maintained

Probably some rubber seal, If i can put it back somehow or just cut it off whatever is better if any1 has a clue

thanks in advance Really appreciate it, need to enjoy her the weather is almost perfect just too rainy and i do not want to ruin what is already seems damaged.
