Detonation and big hesitation

Need some help asap.
Today on my way home i got 2 CELS:

did not pay to much attention because this is not the first time i was getting these errors.

Came back home and tried to reset it with generic obd2 tool. But it was giving me connection problems. So I took my autel high end scanner.
After clearing my cel's, i started my car and ran really rough with huge hesitation on lower rpms. So i re flashed it to most recent tune and cleared all cells with ecutek.
It was little better i did few logs, and i Shut down the engine. After shutdown i started it again, and there was hesitation again. And most important thing during initial engine start i could hear detonation for the fraction of the start
Some logs attached

I had a quick look at log 5.
It shows a peak injector duty of 96%, which is quite high, but the measured AFF is 11.5 - 11.8, so it isn't lean, assuming the AFR sensor reading is accurate.
How many miles are on them?

I didn't see any timing correction in log 5.
Do you have high flow cats or a test pipe?

43k miles and Berk HFC, i had one cat failed 15k miles ago and replaced...
I asked my tuner about injector duty and he said i am fine, unless i will go on corn fuel...
Keep in mind I have 3.5 intakes, so they are huge.. had similar "feeling" when we were tuning my intakes, there was some small issues getting right scaling for MAF sensors.
It was really strange feeling on low rpms (1400-2300) big hesitation, bucking.
Anyways it was driving "ok" again.
I attached recent log.

I haven't checked your logs yet however while this is happening you should check your timing on both banks.
Stuck timing phasers will normally retard and can fail independently.

I get those codes as well, I'm guessing due to the high flow cats. I get it once in a while and I just erase them with the ecutek bluetooth module on my phone. I hope it's not something to worry about and that it's just from the high flow cats throwing off a sensor?

it was something else, when pulled my Autel and tired to clear faults, it messed up something with ecu. I had to reflash it couple times ant it was back to normal....
Also i noticed after last tune revision and Ecutek software update, my scanners dont like to connect to the car for some reason...
